Should setup URL work with vbseo?

Hello,

I am changing servers and was wondering if vbseo should work on a setup url such as :

http://208.xxx.xx.x/~usernamehere/index.php

I can't seem to get this to work. All I have done so far is download all files from the old server and uploaded them to the new one, then uploaded the sql.
If I remove the htaccess file, the site works fine without vbseo.

I was hoping to make sure everything is working correctly before updating nameservers on the domain. My biggest fear is that I will have a ton of broken urls in search engines.
