There are some FTP clients that force hidden files to show, like FileZilla. It is best to manage files via FTP clients instead of using awkward control panels.

I've heard bad things about FileZilla, so I don't use them. I figured it out and went through legacy, which shows all of the hidden files. My .htaccess now has 121 bytes instead of 0 as before.
