Having everything on root folder is the best option.

If you are using vBA as your home page, I don't think it really matters one way or another if the forum is located in the root folder or a sub-folder (one way, the forumhome is a folder, the other way it is a filename). What will matter is the internal link structure of the site.

I have a couple of forums with vBA and vBSEO and I prefer to keep the forums in a folder/directory off of the root - it's more consistent with the rest of my site structure. I'm finding that the search engines are having no problems giving the forum threads plenty of love.
I'm using vbSEO for my precious metals forum.
