Just installed VBSEO and I love it! I find it much less of a hassle now since URL's actually make sense when you post them somewhere. Thank you so much for providing such a quality product!
I'm wondering how im supposed to check how many pages get indexed in stuff.. what is the best way .. (apart from Analytics) to monitor the effects of VBSEO? I hope the question is not too tricky.
Anyways its great to be a part of this place.

Welcome aboard Fabian.
To monitor your SERPS in Google run the following queries:
site:cgcentral.net (to get your total indexed pages)
and
site:cgcentral.net vbseo (to get your total vBSEO indexed pages)

No - this has nothing to do with your installation today.
It appears that the Google index only includes your homepage URL right now.

It's not cutting them off. It's grabbing the page title and using that for the link name. (new feature of vBSEO 2.4.5) If you hover over your link, you'll see the actual URL. You must have the page title set as "www.cgcentral.net".
