Running vbadvanced portal and forum on root any seo issues?

My question is if i run both the forum and portal through vbadvanced on the root of the domain instead of having the forum in a folder will that effect me seo wise?
    For instance
    www.mysite.com/forum.php forums
    www.mysite.com/index.php portal

How does google view this in regards to backlinks to www.mysite.com and such. Is this a bad idea? Does google look down on this?

This is perfectly fine, if not preferred. I never understood why people think they HAVE to have the forum in a forum/ folder.
