They will be re-indexed, but you go through the process of them having old links. You can however 301 vbseo style urls to the old format.

Do you have vBSEO installed now cucdat? If so, please forward me your forum URL so that I can assign you to your account.
If you are planning on removing vBSEO, please let us know any issues you have encountered so that we can help you resolve them, and avoid risking your SEO.
