You can try to modify the headinclude template. You can use a tempalte conditional if THIS_SCRIPT and your custom meta rules and ELSE to the default meta areas.

It certainly can't hurt. Meta tags aren't used much anymore.... most search engines are NOT meta crawlers anymore.
