Enabling the following option within vBulletin fix the issue on our site:
Admincp > vB Options > Cookies and HTTP Header Options > Send Internet Explorer 7 Compatibility Header
...but when I enable this option my login box disappears from the navbar. (I'm using the vbseo web 2.0 skin)
How can I fix both issues at once?
Unfortunately you can't . It is a limitation with IE .

Unfortunately many people now using the IE8 browser and this "bug" is VERY VERY visible on homepage and looks like an error.
Forum users dont know this is related to IE8 only they may think the site is not design professionally.
what forum?
