Popups & URL Tracking

On my site I have 2 Javascript Popups that open in a new menu
When I add the tracking outgoing features the popups instead opens in the active menu.

I have text links written to act as a popup link so I don't believe it's a common situation.

If not solvable for all general use I can live without the outgoing tracking but just wanted to tell you guys about it.
