If I change this setting will it have to reindexed etc by search engines?
And will the old links as in 2nd example above forward to the new link as in example 1?

It has been said that filenames are more important than directory names, i.e. google will pay more attention to mysite.com/something.html than mysite.com/something/. It all depends on who you talk to. I have my site setup so it has the forum name in as the directory, but I don't think it helps much.
There are opinions leaning both ways. I think the bigger picture is to be careful not to end up with really long urls. Adding forum names can increase the length quite a bit. Plus with /f2/ or having nothing there you can change the forum name at your pleasure with no ill effect.

Here's a question, why is the default setting recommended but not used by vbseo itself?

There's no right or wrong way. That's the beauty (and the beast) of SEO.
I've yet to see solid proof for
/page.html
vs
/page/
nor have i seen solid proof either way for:
/dir-name/page/
vs
/f2/page/
vs
I run 3 sites (worth mentioning)with vbseo, and all 3 have different settings on them, and all 3 rank very well for their terms
