I have Zend and Ioncube installed on the server - the Zend install is therefore recommended, but I couldn't get it running properly.

In the end, the Ioncube installation worked a charm.

I've heard this alot that although Zend is the recommended method it is alot harder to get working ... any reason as to why this is?

We use the ionCube version (with runtime loaders) here. This was the last version we tested.

However, our tests show no observable difference between the zend or IonCube encryption methods.

I dunno. Zend has a simple name. ionCube sounds like something to power my starship.

Zend seems to have reduced processor load signficantly (by about 33 percent). We run a relatively large board. IonCube was run-time only, so it caused a lot of overhead. Zend runs as a PHP extension.

What trouble are you having getting Zend to work?

Also, I'd say it possibly depends on your version of PHP installed as to what you should use.

I use ionCube because it's compatible with APC (the best).
