I Cocked Up and Need Help

I recently upgrade to vBSEO 3.3.2 and for some reason, it completely changed my settings.

I know I should have backed it all up, but it has never changed it before.

I did have stop words enabled, and it would appear that they were wiped during the upgrade. Therefore, anything that didn't have 'for' or 'and' in now does.

Am I best to reenable the stop words or is there anything else I can do before it is all reindexed?

Yes, just re-enable the stop words list that you had and the links should be as they were. They should have carried over from your previous install if you did not delte the plugin before upgrading.

I have renabled them.

I didn't delete the plugin on upgrading though, same as every other time.

tbh There have been quite a few quirks since upgrading to that version and I have already sorted them now. It was only tonight when someone reported the broken link that I realised.

I've been here for a while (over a year!)

Some older versions may have had bugs in the upgrade depending on what you upgraded from. Note that 3.3.2 is our next version to meet end of life, so consider upgrading tot he 3.5.x series soon.
